I think Krycek being thrown in an Indonesian prison happens offscreen (I think we last saw him trying to blackmail Skinner using nanotechnology), but I’m not 100% sure either.
I wish there had been more late-series uses of him that amounted to more than “And Krycek is also there!” Because I think he’s kind of a neat character in that he’s someone who does whatever he thinks is in his own self-interest at a given point, and it results in him being in a far worse off place than if he had tried to be even a moderately good person, which I think is a fun type of character to have in your conspiracy theory based TV show. Random Nit because I clicked on the link: The text for the first panel S01 S02, E10, (Red Museum”) that continues below the edge looks to me like it says ‘Fences”‘; that is, the phrase is “Picket Fences” in quotes, referencing the show Picket Fences, and I think the next words might be “crossover and”.
This was originally conceived as an inter-network crossover between The X-Files (1993) and Picket Fences (1992), but was rewritten to stand alone when negotiations fell through.

Later appearances by Krycek to Mulder and Scully always seemed amount to… Kryceck appears, Mulder and/or Scully beat him up and cuff him, he talks his way out of being shot, he manages to escape.
