Cancer Man probably just put the cancer into remission anyway, despite Mulder not following through, because Scully’s hot. Didn’t he spend that whole episode he directed hitting on her, or am I misremembering?
What happened was:
1) the vial of water Mulder found also contained that biochip that Scully had in her neck since the abduction. By putting it back into her neck, the cancer went into remission.
2) Smoking Man was going against the rest of the Conspiracy with whatever gambit he was creating here to bring Mulder into the fold. so they shot him (and conveniently failed to secure his body to make sure)
3) Chris Carter wanted to create dramatic conflict by trying to make Skinner look guilty, but when Section Chief Blevins came back after four seasons of being Put on a Bus, it was pretty clear he was the culprit all along. You don’t watch constant reruns of Scooby Doo and NOT learn these things.
I thought Scully was immortal? Or did that not happen yet?
She’s not dead yet, right?

Ships ahoy!
Any sufficiently advanced magic is indistinguishable from bad writing. Or something like that.
